I've noticed on a semi-rare occasion that when im trying to accelerate and I shift, it catches and dirves, but in the low RPM of the new gear theres sort of a clunk or loud click noise and it seems to skip for a second, then resume acceleration......hmmmmmmm

Motor mounts maybe...I'd take a look at them and see what kind of shape they're in.
