This is my first time attemping something like this. I have the harness and a friend to help. But can anyone tell me how to access the wires with the factory amp? What panels do I have to remove and what do I do about the wires with the factory amp? Any help would be greatly appreciated, especially a how-to step-by-step article.

With all due respect AudioFreak, it is not that simple - at least it wasn't with my car! The plug that you need to plug into with your wiring harness is UNDER the amp and mine was held in place by a plastic fastener. I firmly believe that you have to remove ALL the parts that I mentioned in my above post to access the factory wiring plug.

Maybe Toyota made them a little different for the different years or models but my 99GT required that I remove all those parts.

I have done a few and I've never pulled everything apart. Because of my job I am pretty good at getting into tight places so that may have something to do with it. But GT2GT4 seems to agree with me. Either way pull off as little as possible and see if you can get it. If not pull more panels... Just trying to save him some extra work if possible.
