After many years, Megasquirt has finally added official support for the 2nd gen 3sgte! This is pretty big news as it opens up the doors to ditching the afm, running bigger injectors and a better than stock tune in a product for only 800$.

But you could make one work for the 5sfe out of one of the DIYpnp kits they sell as long as you buy one with the same connector pin number.
