so what exactly are the weakest parts internally? i found some used 3S rods, can i just have the crank machined for them and use aftermarket 5S pistons. that should give me a strong enough engine for 350HP right?

I'm not much of an engine expert, but I would say the rod bearings and main bearings since they are the ones being spun on. Next would prob be your pistons and the bolts used in holding all your engine together inside. Correct me if im wrong here.

I heard that the weak point in the 5s bottom end are the rod bolts. If you're shooting for 350 then a stroked bottom end and a built head would do. Check out mr2oc for their options. Why not pick up some pauter rods and cp pistons or what ever pistons you want and run the 5s crank. You won't have to worry about machining anything.
