Are the 3sfe and 5sfe the the same motor. I know the 3s is the JDM motor and the 5s is USDM but is the a suggnifacent difference?

none at all, toyota simply choose to designate identical motors differently for no reason at all, its not like this would be something you could have looked up at an online encyclopedia thats really popular or anything.

It should, because you can fit the 3sgte exhaust manifold onto the 5sfe block.

It's because manifolds DO NOT attach to the block... hehehe...

Here are two different motors that look exactly the same. Now will a 5sfe header fir on a 3sfe head? Can anybody help me out please???????

The manifolds will interchange, but that doesn't mean the downpipe or front pipe will work. For instance, a Hotshot tubular manifold designed for the Camry would fit onto any 5SFE, but could not be used on Celicas because of the difference in the front engine mounts and suspension members.

So if I order a header for a 5sfe does that mean it wont work with my 3sfe?
