In a few months, I'm looking to do an auto to manual swap. At the same time I'm looking to swap the 5s from my parts car into my '95 because it has about 100k less miles on it. My question is, would I have to convert my '95 from ODBI to ODBII in order for the engine to work properly?

Nope. Strip the new motor down and use all of the stuff off of your current motor. Intake manifold, injectors, fuel rail, everything. All ancillary bits will swap over and it'll work like your current setup.
